چکیده
Pseudoknotted RNA structure prediction is an important problem in bioinformatics. Existing polynomial time algorithms have no performance guarantee or can handle only limited types of pseudoknots. In this paper for the general problem of pseudoknotted RNA structure prediction, maximum weighted stacking problem is presented based on stacking actions, and its polynomial time approximation algorithm with O(nlogn) time and O(n) space and polynomial time approximation scheme are given. The approximate performance ratio of this approximation algorithm is 3. Compared with existing polynomial time algorithm, they have exact approximation performance and can predict arbitrary pseudoknots.

متن کاملPredicting RNA Secondary Structures with Arbitrary Pseudoknots by Maximizing the Number of Stacking Pairs
The paper investigates the computational problem of predicting RNA secondary structures. The general belief is that allowing pseudoknots makes the problem hard. Existing polynomial-time algorithms are heuristic algorithms with no performance guarantee and can handle only limited types of pseudoknots. In this paper, we initiate the study of predicting RNA secondary structures with a maximum numb...
متن کاملApproximating the Spanning Star Forest Problem and Its Application to Genomic Sequence Alignment
This paper studies the algorithmic issues of the spanning star forest problem. We prove the following results: (1) There is a polynomial-time approximation scheme for planar graphs; (2) there is a polynomial-time 3 5 -approximation algorithm for graphs; (3) it is NP-hard to approximate the problem within ratio 259 260 + for graphs; (4) there is a linear-time algorithm to compute the maximum sta...
متن کاملA Multi-Objective Particle Swarm Optimization Algorithm for a Possibilistic Open Shop Problem to Minimize Weighted Mean Tardiness and Weighted Mean Completion Times
We consider an open shop scheduling problem. At first, a bi-objective possibilistic mixed-integer programming formulation is developed. The inherent uncertainty in processing times and due dates as fuzzy parameters, machine-dependent setup times and removal times are the special features of this model. The considered bi-objectives are to minimize the weighted mean tardiness and weighted mean co...
متن کاملParallel Approximation Algorithms for Maximum Weighted Matching in General Graphs
The problem of computing a matching of maximum weight in a given edge-weighted graph is not known to be P-hard or in RNC. This paper presents four parallel approximation algorithms for this problem. The first is an RNC-approximation scheme, i.e., an RNC algorithm that computes a matching of weight at least 1 − times the maximum for any given constant > 0. The second one is an NC approximation a...
